In iPad I think u can save PDF file in ur iBooks option. From this link if u open the PDF file, from right side corner of iPad u can see the option open in iBooks like that. If u touch that option that PDF file will save in iBooks as a PDF file forever. Then u can open it in iBooks. Hope u may know these things and all... If u haven't tried this option yet go for it.
